It actually stood for his parents' names, Bea and Jay Hunnicutt.

BJ said his name in episode titled "Lil" seson 7, he said, "My mother, Bea Hunnicutt, and my father, Jay Hunnicut.  B.J."

the B was for his mother Bea the J was for his father Jay Hence BJ
