In the winter, it is very cold.

You can skip "the" in that sentence because it's a general remark about winter.

"The winter" is not idiomatic unless reference is being made to a particular winter, as in "In the winter of 1898 it snowed a lot."  

In the sentence you asked about, "In the winter, it is very cold," you not only *can* leave out "the", as another poster has suggested, but you *must* leave it out if you want to sound like a native speaker.
