Is the factory installed car alarm on 2002 Dodge Intrepid...

Is the factory installed car alarm on 2002 Dodge Intrepid intertwined with the automatic window openers. When I lock my doors with keypad, sometimes the horn sounds different NOW my windows wont roll down, the fuses checked and still no luck. My mechanic suggested it may be the window relay, due to fact that all windows wont roll down, but all else is ok. HELP!!! Does anyone know about this? Where is the window relay located?
