Is it legal for a cop to stop you without having any reason just because your car is modified or looks like a racer car?
Can they actually search in your hood?
Is it illegal to have headers and an intake in your car?

It is an illegal search if they do not have "cause".  I doubt this could stand up in any court as a representation of "cause" if that is what the officer indicated in his/her statement was the initial reason for pulling you over.

It is legal for a cop to stop you for whatever reason they want.  Generally they CANNOT search under the hood, as it is not accessible to the driver.  The only place a police officer can search is area's that are unlocked and within the reach of the driver.  Also, as long as the header(s) are carb 50 state legal (and it will say in the paperwork or even on the manufacturer website if it is) then no it is not illegal to have them installed.  The intake makes no difference, as it does not alter the emissions in any way, if anything it would run cleaner.  BUT for yer information, DO NOT LOWER YOUR CAR!  Police are on the rise for giving out "Altered Suspension" violations all across the US.  Pricks, yeah i know, but we cannot fight it.  Alot of inspection shops wont put it on their machines either, if it's lowered, being that it wont go over the lifts without scraping the underbody.  So to stay safe, my .02$ is dont lower your car UNLESS you have a friend that can do the inspection/emissions testing.  POLICE SUXXX!! i'mouttie ^_^
