In the movie The Recruit with Al Pacino,
he mentions a book or story by Kurt Vonnegut about a molecule discovered in the Antarctic that ends up freezing all the water in the world.  Can anyone tell me what the name of the book or story is called ?

The book is Kurt Vonnegut's novel "Cat's Cradle"

the name of the program that they pacino was trying to steal was ice nine, which was the substance in cat's cradle which would turn water into ice on contact
