Is there any kind of medicine that you can use to numb your belly button before you get it pierced?

I suppose you could use a topical anesthetic like lidocaine, but that probably wouldn't do the job for a needle passthrough.

A more practical idea is to numb the area with ice--that actually works quite well, and is an old trick for reducing the pain
associated with earlobe piercing.
