Is your crate too big for him? I just got a JR 2 weeks ago too and she's great. She will not go in her crate unless she can't hold it any longer. She'll yap if she needs to go to the bathroom. The main thing is you should take the dog for a walk every 2 hours so he knows that if he has to go, he has to go outside.

We did not have much luck in crate training our JR.  We still have the crate, but back when we'd try to put her in it she would get out.  She can get through even if it's locked and at least once she pushed the whole bottom out and lifted the crate up (I guess) and got out.  My problem now is when we are gone (for not even 2 hours) I am sure she is wetting on the floor (separation anxiety maybe?).  Does anyone know how to "puppy proof" these better and is it too late to start putting her in the crate again (of course, she hates it).
