It seems that it is pronounced "fack" by people who know what they
are, and "eff-ay-cue" by those who are either not very familiar with
the word, or think the listener wouldn't understand what a "fack" was.
I would tend to lean with "fack"--after all, the purpose of shortening
it from its long "frequently asked questions" is somewhat defeated
when you have to pronounce out the whole thing.
Anyway, I hear people say (and have personally said): "Just the FAQs,
ma'am."
