The method for quantifying target nucleic acid molecules in a nucleic acid-containing sample comprises: (a) preparing a sample solution comprising a nucleic acid-containing sample, a first nucleic acid molecule probe comprising a sequence complementary to the target nucleic acid molecule and conjugated with a first marker, and a second nucleic acid molecule probe comprising a sequence complementary to the first nucleic acid molecule probe and conjugated with a second marker; (b) denaturing nucleic acid molecules in this sample solution; (c) hybridizing them; (d) forming a covalent bond between two nucleic acid strands in the hybrid under a same condition, regarding the temperature and the salt concentration, as that of the hybrid formation; and (e) quantifying the target nucleic acid molecules by detecting a time course change in an optical characteristic of the first marker or the second marker in the sample solution, wherein an optical characteristic of at least either one of the first marker and the second marker is changed depending on whether or not the first nucleic acid molecule probe and the second nucleic acid molecule probe are hybridized.02-10-2011
